Next generation sequencing (NGS)

The Illumina NovaSeq X Plus provides up to 25 billion clusters per flow cell and can accommodate two flow cells per run with chemistries for 100 to 300 base-call cycles. An onboard DRAGEN Bio-IT platform can run multiple secondary analyses, reducing off-instrument bioinformatic and data storage costs. The X Plus enables cost-effective sequencing and improved turnaround for large-scale projects. Applications include whole genome sequencing, whole transcriptome sequencing, targeted gene expression, epigenomics, and metagenomics.

Single cell multiomics

The 10X Genomics Chromium X system uses microfluidics and emulsion capture to segregate cells or nuclei into “GEMs” (gel bead-in-emulsion) allowing for profiling of multiple data modalities. Applications include gene expression profiling of complex cell populations; cell or nuclei capture for numerous libraries; immune profiling via V(D)J sequencing; cell surface marker expression using feature barcoding; and assays for chromatin accessibility and gene expression from nuclei. The OGSR also provides support for high volume sequencing of Parse single-cell combinatorial barcoding libraries for gene expression and immune profiling. A BD Rhapsody solid-phase single-cell capture system will be installed and available for service H2 2025.

Spatial multiomics

In partnership with the CMSR and BBSR, the OGSR provides access to a number of spatial biology platforms capable of capturing transcriptomic and proteomic profiles. The 10X Genomics Visium system enable gene expression profiling of FFPE sections with tissue capture areas of 6.5 mm2 or 11 mm2 at standard resolution of 100 um dot pitch. Visium HD slides provide a continuous capture lawn addressed at resolutions of 2-8 um. Working closely with the CMSR, fresh frozen or FFPE tissue sections mounted on slides are H&E stained and imaged and then processed using a Visium CytAssist unit in the OGSR to release probes onto Visium slides for spatial barcoding and library prep. Data analysis is supported by the BBSR employing 10X Space Ranger for primary processing.

The Bruker GeoMx Digital Spatial Profiler (DSP) quantifies targets within user-defined regions of interest across FFPE tissue sections and captures accompanying counterstained images. Probes are released by UV laser for counting using NGS. A recent advance to this platform was the release of a 570 antibody panel for bulk proteomic profiling of areas of interest (AOI) of 200+ cells. The Bruker CosMx spatial molecular imager provides up to 6000-plex RNA and 64-plex protein expression analysis with data segmented to single-cell partitions. Slide preparation, counterstaining, and probe hybridization for both the GeoMx and CosMx occur in the CMSR. Panels are available for curated transcript sets, human or mouse whole transcriptome, oligo-tagged antibodies, and low-plex custom options. Bioinformatic segmentation of data into cells is driven by cell surface markers and nuclei stains with curated markers sets for different tissue types. The BBSR provides analysis support employing the Bruker AtoMx cloud that is also available to users.
